What ships, in fiction, have you...been moved by its 'death'? The notable one for me is the
Going Merry's death and funeral in
One Piece.

Not sure if it counts as a ship, but Babylon 5's destruction was very well done.
The E-A also ranks up there. Kirk's last look around the bridge said it all.

The Caravel used by the Straw Hats Pirate Crew from the end of the Kuro Arc to the CP9 Arc. She became part of the crew and actually gained a 'soul', and wanted to take the crew further. Her viking funeral is in the links I gave.
Her Keel was broken, making her beyond repair, but even so she rescued her crew and escaped from the World Government Navy at Enies Lobby, before nearly breaking in half.

Homeworld 1's destruction of Higara and the shipyards moved me.
I also got goosebumps when the ship in Independence Day blew up from the guy crashing into the super weapon. Also got them when I destroyed the Lucifer in Descent: Freespace.

Yeha, that's serious business there. I like that even after being captured, she killed even more Spaniards by sinking.
